When Krishna protects he protects our bhakti, our soul and connection to him...not our body. Sometimes, if a material object/situation becomes a hindrance to a devotee who is very sincere to progress, Krishna may take it away. But that is also Krishna’s very special protection. He orchestrates the lives of His devotees such that they can become more and more dependent upon Him and attached to Him.If every prayer we make to the Lord works we would be miserable, because we do not know the bigger picture or the best for us. So Krishna's mercy and protection comes to us in mysterious ways. Only a deeply well-wishing benefactor can put his devotees or dependents into difficulty for a higher benefit.

Krishna promises - O son of Kuntī, declare it boldly that My devotee never perishes."

Krishna's PROTECTION is through -

P - Personal

He sometimes personally protects

Eg. Arjuna wasn’t able to protect Bhishma

R- Representatives

He sends his representatives, if he doesn't come directly

Eg. via Vidura when house is burning for pandas

O - Omnipresent

Everywhere and shows his miracles

Eg: Draupadi

T - Teachings

He protects through educating via his instructions

Eg. Teachings of Bhagavad-Gita to Arjuna

E - Empowering

He protects by teaching us how to face the situation and endure it

Eg. By words, speech, may not change the situation but empowers and gives strength to face the situation

C - Combination of all above

Eg. Duryodhana killing Bhima poison saved by Varuna Deva

T - Time

Sometimes Krishna's protections takes time, when he feels the time is right

Eg. Pandava waited for 84 years to be the king, Srila Prabhupada waited for 40 years to preach

Krishna frees us from all sufferings when we take his shelter. We see Krishna as the protector of our bhakti. We pray that our bhakti—our service to the spiritual master, our attempts to progress in chanting and hearing—may not be deviated.

The knowledge we receive from Bhagavad-gita is the sword with which we can slay our doubts. Krishna protects us from maya and sometimes even against our will.
